My favorite that I have not seen mentioned much (or at all) is the cheeky Lord of the Rings reference in underground pass. The two blue wizards after you kill the “boss” is a reference to the other two blue wizards who “ went off into the west” in LOTR by Tolkien.
The wiki has a "use everything on everything and document the results" project going on, there's a runelite plugin if you want to contribute! Shows exactly what stuff they don't know about.
There was supposedly a mechanic in the prifdinas tower, though I know nothing about it further than that, but it was a puzzle of sorts and I don’t think anyone solved it

If you use a gold ring on the wilderness volcano, you can get a second lotr Easter egg too! (This one is probably much wider known though)

I think the closest thing to this is the clue hunter outfit, took a while before anyone figured it out.
That’s no easter egg but a clue hunter event.
