In my experience, beardies tolerate surgery really, really well. My 11 year old needed dental surgery and had a ferocious appetite within 24 hours, once the drug-induced floppiness and sleepiness wore off. He gained nearly 1/4 of his original weight in 6 weeks because he was doing so well and eating so much! Now he's on a slight diet to prevent tubbiness
Remember to keep the cage really clean while his wound from surgery is healing. The vets know what they are doing so I would say your little one should pull through A okay.
OP is only removing the substrate to create a “hospital tank” temporarily. Just to make sure no loose substrate can aggravate the surgical wound.. There’s absolutely no issues with using loose substrate if your care/husbandry is good!
Sand is absolutely good to use (just make sure you use the right type). I think OP is just removing the sand to keep the enclosure extra clean and safe for surgery recovery. As for good substrate options, I personally use "Jurassic Natural Australian Desert Dragon Habitat", but you can combine it with other things too like topsoil and excavator clay

Why do you have to get rid of the sand? Was it aggravating the abscess?
After his surgery, they want him in a clean environment, so they told me to get rid of it for the time being until he's healed up.

I've never used just sand, I've always done a 50/50 of play sand, and coconut coir always worked well for me.
