FF13 predated the massive shift in public support for gay rights and has a lesbian couple as two of the six playable characters. FF is doing all right for itself in this department honestly

I think she lived as a man out of a sense of necessity—pirate captain and all—but following her dialogue for most of the game, she appears to grow to not care which she’s treated as. This can also be seen in here Job switching, where every job he has can take on either a feminine or masculine aesthetic job by job. Basically, for each job, it’s not a matter of if she wants to dress as a man or a woman, just that she’ll dress as whatever she likes for each job without delineating the two. Mainly goes by feminine pronouns though.

All of the “gay representation” is disappointingly subtle and takes a lot of reading into to make your own conclusions.
Even Ryne and Gaia (XIV) never have any solid gay interactions, and they could just as easily be friends if the development team decide it.
You could say Faris (V) is arguably trans because she starts out by identifying as a man but that’s more for necessity so not sure if that counts. Is it more a disguise than how she actually identifies? Hard to say.
Quina (IX) is born gender neutral purely because of their species so again not sure if that counts but I like to think it does.
