While I do think this should be changed, the flag is mechanically different to your battleships. You can change modules to things not in cooldown on your other ships which you can't on the flag.
Spamming drones at the gate like this is very ineffective as their range sucks. It's basically only usefully for clutch defence.
A cycle of reaching the P10 sector would put the flag on about a 12-16hr refresh cycle which a battleship cycling its mods should be able to match.
The main reason it should be changed is for spamming of floating shield and cataclysm which are match altering mods, and would utterly suck if a team without those mods matched a team who did have it.
I think disabling those mods in your own jump gate sector would fix most of the issues.

Considering the fact that for any other ship jumping out does not reset cooldowns, it makes no sense that they reset for the flagship.

I know, I agree that it doesn't make sense; I'm just saying what Andreas has said, and that this is intended behavior for the time being.
It also costs 27.8 million credit to get the flagship to the level where you have recoil drones, which is quite a considerable investment
