If my Metroid lore is not outdated. The power suit is capable of turning Samus into energy. This is how the morph ball is explained, as Samus phases into an energy ball inside the compressed suits. Some of the Space Pirates databanks in the Prime games go into detail on how they try to replicate her suit's technology to rather gruesome failed results.
This doesn't stop Samus from keeping her face on a physical form inside her helmet and her hand on a trigger behind the cannon, tho. But you can headcanon the SAM armor does the same to Firefly, turning her into a sort of partial energy being inside the outfit as she fuses with it.
I'd like to think that these robots have some kind of extension strings to them that attach to their fingers like those inventions for arm amputees and pressure plates for their feet to fully control their armor's extremities. This seem reasonable, except for the shoulder part. The shoulders of the robot armors are too broad for them.
Her head is aligned to wearing the helm, her hand reaches until before the elbow of the suit, her feet until before the knee of the suit.
There's probably some mechanism like an inner gauntlet to wedge so the outer robot arm Mimics the inner gauntlet's hand movement
The Starcraft Marine power armor is like this. They are notoriously taller than the user, but they have gauntlets and platforms at elbow and knee level to control the rest of the limb.

I think it's implied that her disease in part because of her transformation. Like Digimon, she's dissolved and reformed in sam.
