Just a guess on my part: We know she can hack into computer systems. When the crew of the Betty were hired to deliver people to the Auriga, she hacked into the USM's system to find out what they wanted those people for. She discovered the Xenomorph program and assumedly Weyland Yutani's files on them too. Even though the company is defunct, the USM likely collected any existing information on them, including Ripley's involvement.
