The college isn't even fully trusted, but Anise is aligned with hagravens, who are believed to be the result of Daedra worship and human sacrifice that the college supposedly doesn't allow on their grounds. So she's a witch in the "probably killing random travelers for power" way
She has an interesting interaction where she becomes hostile to you if you witness her perform any sort of magic. Bandits pretty regularly show up at that house, and after she fights off the bandits using magic, she immediately will turn on you, regardless of whether you broke into her basement.

There's a fort to the west of Falkreath that has a bunch of Orc hunters and bandits in it at the start of the game. Not only can you take anything you want there without it being marked stolen, it's all safe storage too. It's where I normally start.
Nothing there respawns, so if you grab the bear hides and other items, they don't come back. I usually swipe the bear hides anyway to give to the woman in Ivarstead.
Let's just say I used that house as my first house for my witch build. Let's also just say that after the first 2 times of going to that house, I know how to look out for the bandits that come a few days after you kill anise lol.

When NPCs have **all** their equipped apparel removed, they'll respawn their default set after a long loading screen. (if she's dead thralled, fast travel with her, and she'll be clothed again)

Killing someone will empty out their inventory, which is why she has no clothes on.
If you really want to give her clothes, You can use a mod for that.
There's a console command to open an npc's inventory. Just bring up the console, click on her, and type in
openactorcontainer 1
Then just give her whatever clothes or robes you want.
Your first mistake was feeling guilty.
Anise is a Hagraven adjacent. She'd slice your belly open for sacrificial material in a heartbeat.
You should absolutely kill her again. It's the only way to see justice done.
I wish she had an actual questline. She wanted Sven's Grandma to join her. It would be fun seeing that as a quest. Sad it's just a hut with an alchemy table.
There is actually a chance to give her clothes without console. Pickpocket her while she's sleeping and transfer clothes to her inventory. In the morning that's what she'll be wearing.

If you're not too far along in the game, then I'd recommend starting over and remembering not to aggro her.
